It would be nice if you add an extra layer at the bottom to place the SATA HDD. Top holes are mandatory to use LVDS, Arduino side, SATA etc.

Imho yes. If the i.MX6 continues to run the arduino side runs as well even if the system is in crash.
6V/2A. If you use 5V some Peripherals (eg SATA) could not work.

Not at the moment. You can Boot android from both LVDS and HDMI (not Linux) but you cannot run 2 applications in 2 different output.
